I have been pondering this problem and can not think of any way that the 
CTCSS could cause this.

Some repeaters block DTMF signals.  They would be closer to your AFSK 
tones than the CTCSS, but still different.  That is assuming you are 
using 2125/2295.  Highest DTMF tone is 1633 Hz.

Repeaters also use other tones for remote control, but those should not 
affect on air operations.

Just ask the repeater operator.  They might have a simple explanation.
